The woman subject of the song is quite directly the Virgin Mary, and the main idea of the song is that is was fate for her son to be a martyr. The verse, "although Holy Wood was sad they'd remember this as Valentine's day" This could mean two things, at the time, those who followed Christ grieved about his death but still saw his death as a gift and a blessing, to be reflected much later by religion who both put his death on the guilt of people while still celebrating it. Manson tunes are always filled with very direct self-contradictions. The second thing it could mean is the commercialization of Christ's martyrdom. Valentine's Day is widely known as a "commercial holiday", and this flows with the rest of the album making references to "crucifiction sales" and whatnot.

I'm pretty sure Valentine from Holy Wood was a guy, not a girl. The "pregnant girl" most likely refers to Coma White, the book's female protagonist. He needs to get that damned book published already so we can finally understand the whole album; he's only released one chapter so far.
