I thought this song was about how Capitol Records was screwing over Mustaine, so this was his way of expressing his anger.

I agree with both Fenixignition and Cote. Apparently, there's two versions of this song, heh. See, mostly what I think about this song is that it is, in essence, about judgement. However, the reason Fenixignition is right is that judgement does tend to be the biggest part of religion. Now, Dave Mustaine would more than likely not make this connection, and if he did it would not be so obvious, because he is, in fact, a born-again Christian, but it is VERY easily applied to religion. Chorus remind anyone of Pascal's Wager?

Honestly, this song seems to be about a few things. Without taking into account metaphors, it's about a very evil man, maybe even one like the Christian antichrist. Now, obviously, this isn't the meaning behind the song. Megadeth's songs tend to employ metaphors to make their meanings a bit deeper. Given that I'm no poet, I'm not going to go ahead and make too many assumptions, but I'm going to go ahead and say that the chorus "What if I do get caught? What if there is no judgement? If I'm right, I lose nothing, if you're right I lose it all. I ought to get caught because I'm doing something wicket. I'm guilty, haunted by my fear, and the only consequences are Dread and the Fugitive Mind" seems to me to be about religion. Now, as you all probably know, Dave Mustaine is a self-proclaimed born-again Christian, and he used to be really screwed up. Now, let us refer to Pascal's Wager here. It states that if you do not believe in God, there is only a finite gain if you are right, but there is an infinite loss if you are not. Something tells me that this is what the first part is saying. Very good song, I'm just a bit confused as to its meaning, so if anyone could help me finish this one up, I'd be very grateful.

(Referring to -Cote-) That's exactly what I thought about the song. Some atheist guy doing a bunch of dirty stuff while debating with Christians, and other religious people, that God doesn't exist (What if I do get caught?= what if there is no God?, What if there is no judgement?= what if hell doesn't exist?) and at the same time he's pray to God that he doesn't exist. On the flip side, it seems like the said atheist was part of the church but expelled for some unfair reason. "you build walls to protect you so no one will infect you" he saying that the church treats people like diseases instead of lambs lead astray. Some churches may be like this, but fortunately I go to a good church; not everyone has that luxury.
