Or you could generalize it to refer to God in general. But I think the Matrix scenario is more likely.

I think that the verses are about reading the bible and understanding its messages ‘Explain these motions and metaphors’ because this does seem very similar to what questions can pop up when reading the bible. Now this is just what I see in this song but I think that the whole 'dreaming of Zion awake' Is saying heaven is usually something people dream of however he can see it everyday all day because of his faith. So because of this whole generalization that people dream of heaven it seems like he is ‘sleeping awake’ because he feels like he can see heaven at all times. This strange feeling makes him feel isolated which is why he asks all those questions as an outcry to anyone else who feels the same
